Topic: Application of diversity array technology (DArT) to eucalypt genomics

In this project I will use a relatively new micro-array genotyping tool called diversity array technology (DArT) to further molecular genetic studies in Eucalyptus. DArT uses a relatively simple hybridisation technique to provide genome-wide genotyping at thousands of polymorphic loci. A major advantage of this molecular marker system is that the DArT array can be considered a ‘generic’ genotyping tool. That is, the Eucalyptus DArT micro-array chip can be used for genotyping multiple eucalypt studies and species, therefore permitting the comparison and integration of results from different studies due to a common set of markers being used. This provides a major advantage over earlier genotyping techniques (e.g. RAPD and AFLP) which are of limited value for cross-study comparisons. 

I will apply DArT in two areas of research. Firstly, I am working on a large (550+ individuals) E. globulus inter-provenance linkage mapping F2 family. This cross is derived from unrelated dwarf-type Wilson’s Promontory and tall-type King Island / Tarrana trees and has been designed to maximise segregation for vegetative phase change and flowering traits. The process and timing of vegetative phase change and of time to flowering are considered to be traits of fundamental importance in eucalypt adaptation and evolution. To identify the genomic regions and possible genes underlying variation in these traits, quantitative trait analysis (QTL) will be conducted on a high-density genetic linkage map constructed with DArT and microsatellite molecular markers. The linkage map constructed in this project will also be used to study genome synteny (comparison of marker order) between E. globulus and E. grandis. This comparison will be extremely valuable, as establishing marker synteny will allow E. globulus researchers to use the E. grandis genome sequence (scheduled release June 2010) with high confidence.   

In addition to the above linkage mapping and QTL study, further DArT-marker-based studies will be conducted in Eucalyptus aimed to examine population structure and molecular genetic divergence of multiple eucalypt species. 

My primary project supervisors are Associate Professor René Vaillancourt (University of Tasmania) and Professor Brad Potts (University of Tasmania). Drs Jules Freeman and Dorothy Steane (both University of Tasmania) will also provide assistance to this project.
